Providing the manufacturer has registered to score points, paid the appropriate entry fee, and nominated which cars are elligable then it makes no difference if they are works or indy cars.

I doubt Alfa or BMW will bother to register though. Not sure exactly what the situation will be this year but I believe if a non-registered car finishes first the points for the 'win' go to the highest placed registered entry. (Don't have a copy of the regs to hand and can't think of many occations in the recent past that it's been an issue.)
