Per S365, it seems that Duqueine Engineering has been stripped of its LMP3 class win:

However, Duqueine Engineering has now lost its class win, in breach of article 10.8.9 of the ELMS Sporting Regulations, because it didn’t respect minimum pit stop reference times.
The car has been awarded a four-second time penalty for this, enough to drop it behind the No. 2 United Autosports car in the final standings.

This gives the No. 2 car its third win out of three races so far this season.
Any idea what exactly “pit stop reference times” are and how Duqueine Engineering might have violated this regulation?
